WehavedevelopedaplatformindependentJavapackageof
toolstosimultaneouslyvisualizeandanalyzeawholeset
ofgeneexpressionexperiments.Afterreadingthedata
fromflatfilesseveralgraphicalrepresentationsof
hybridizationscanbegenerated,showingamatrixof
experimentsandgenes,wheremultipleexperimentsand
genescanbeeasilycomparedwitheachother.Fluorescence
ratioscanbenormalizedinseveralwaystogainabest
possiblerepresentationofthedataforfurther
statisticalanalysis.Wehaveimplementedhierarchicaland
nonhierarchicalalgorithmstoidentifysimilarexpressed
genesandexpressionpatterns,including:1)hierarchical
clustering,2)k-means,3)selforganizingmaps,4)
principalcomponentanalysis,and5)supportvector
machines.Morethan10differentkindsofsimilarity
distancemeasurementshavebeenimplemented,rangingfrom
simplePearsoncorrelationtomoresophisticated
approacheslikemutualinformation.Moreover,itis
possibletomapgeneexpressiondataontochromosomal
sequences.Theflexibility,varietyofanalysistoolsand
datavisualizations,aswellasthefreeavailabilityto
theresearchcommunitymakesthissoftwaresuitea
valuabletoolinfuturefunctionalgenomicstudies.
